I have simulated x-rays spectra using GEANT4 and MCNP codes, but i get a large difference in the fluorescence peaks.
Is there some explication for this difference?

It may depend on the X-ray yield of the data libraries adopted in the 2 Monte Carlo simulation codes. I suggest to compare directly the data library yields.
